I'm guessing the 00-raiser's particle has to do with it, it like messes up with the wave or somin

Yes, it messes with Quantium Brainwaves, Soma/Marie reacted to them too (so did the Innovators).

But I mean.. Hallelujah "took his leave first" at the end of season 1, that's why both Allelujah's eyes are showing. If Hallelujah left... Who was piloting the Gundam? I find it more looks like Allelujah was hallucinating, because after that he makes no mention of it.

Hallelujah is just too badass to be gone for good, so they had to make him re-emerge out of Allelujah somehow. Supposedly the GN-Particles from 00 have the ability to awaken hidden personalities. Hallelujah is the king of badassary.

Lasse better not be dead. No better Gun-man in all of anime then he is.

Poor Anew. I really hope she's gets out of this alright.
