I think Kabuto wants to kill Sasuke right now but it seems like a pipe dream if you ask me. I also can see Naruto and Sasuke team up at the end to protect the Leaf village since Sasuke doesn't like killing innocent people just the ones he's aiming for. But then again that would ruin the nostalgic scene of an Uchiha and a future Hokage duking it out.
